Should I somehow scrach the decals off, and instead, attach the ones I have left (1, 2), or should I just ignore it?

Those are dry transfer.. It got messed up because it wasn't rubbed hard enough.

Unless you have OCD I say just ignore it.. Just think of it as paint starting to chip off because of the excessive use of the gundam ;D

excellent comment, creative aging - when I was teaching school (art) I told my students to make the mistake look like it was a planned part of the drawing . . . they weren't allowed to use erasers. :P

Add weathering and some scuff marks to it.

Agreed, weathering and such will add to the realism. No worries.... dry-brush the bad parts... *carbon/blast spots on the armor*

You can always opt to remove them, and find standalone decals online. Besides that, I'd just leave them alone.

Yup, leave them and weather them lightly. If you want to scrape them off, go ahead, but I think you'll be making an even bigger mess taking them off.

Oh, so that it doesn't happen next time, here's a tip: Masking tape the dry transfer onto the (clean!) surface of the part. Do it in such a way that the transfer sheet doesn't wiggle when you apply it.

To be honest, even with the circles around the mistakes it took me a long time to find them. Just leave it, ;)
